In DNA sequencing, fragment analysis, and nucleic acid probe construction, "whether the termination site is clear and the signal is stable" directly determines the resolution and reliability of experimental data. Especially in fluorescence detection systems, a trailing signal or background interference often means repeated experiments or even invalid data.
Cy3-ddATP is designed precisely for this need for "integrated termination and detection": chain termination, fluorescence output, and system compatibility are combined into one, leaving a "directly readable luminescent marker site" on the DNA strand, making termination not just a stop, but an accurate record of information.

The function of Cy3-ddATP can be precisely summarized by three actions: recognition, termination, luminescence.
(1) Structure: A "Modified" Adenylate
Cy3-ddATP uses ddATP (dideoxyadenosine triphosphate) as its molecular backbone. Compared to natural intracellular dATP, the 3'-hydroxyl group on its ribose is removed, thereby losing the ability for chain extension. Simultaneously, a Cy3 cyanine fluorophore is covalently conjugated to the nucleotide structure via a flexible linker. The triphosphate tail is fully retained — this is the key that DNA polymerase recognizes.
(2) Event: The moment of incorporation, the chain terminates
During DNA synthesis, polymerase treats Cy3-ddATP as a substitute for dATP, incorporating it into the growing strand opposite thymine (T) on the template strand. However, due to the absence of the 3'-OH, the next nucleotide cannot form a phosphodiester bond with it — chain extension terminates irreversibly at this point.
(3) Signal: Cy3 lights up, marking the position of "A"
Each DNA fragment terminated at an A site has a Cy3 fluorophore attached to its 3' end. After separation by capillary electrophoresis according to fragment length, a laser excites at 550 nm, and the detector captures the characteristic fluorescence at 570 nm — in a four-color sequencing system, this pink-orange peak is the identifier for adenine.
